You need to be more specific in terms of explanation. If the black marks ar on teeth they can be caries (cavities) or stains. In case of caries you need to see a dentist for fillings.

I assume you are talking about the second sitting of RCT. If you are more comfortable working under local anesthetic, you can mention it to your dentist. While one syringe of local anesthetic won't harm you, sometimes the dentists prefer to do certain procedures without anesthetic for medical reasons. So as long as both you and your dentist agree with the use of local anesthetic, there is no reason why you shouldn't get it.

I don't like listerine personally speaking. It has alcohol as a content in it. You may go for regular chlohex plus mouthwash dilute in water rinse two times a day for 28 days only.

This may be a clicking sound in the joint of the jaw. Kindly get the degree of clicking sound checked by your nearby dentist you may need an x-ray for the joint as well.

Depends on the gap between the tooth teeth. If sometimes there is not enough clearence we need to do that.
