Hello, Thanks for the query.
Madam Hashimoto's Thyroiditis (HT) is an autoimmune disease leading to hypothyroidism. Symptoms of both the conditions are same. Treatmennt also is taking adequate dosage of levothyroxine and maintaining TSH around 3 to 4 mU/L. Some persons may have HT leading to hypothyroidism and others may have hypothyroidism without HT. There may be many reasons for such sports/activity related pain:
1. Extra body weight
2. Running on concrete surface
3. Injury to ligaments.
4. Not following proper warming up and limping down I would suggest to reduce 2 - 3 kgs of body weight. Avoid playing on concrete surface and use good quality shoes.
Always do proper warm ups and do limping down after the session.

Your doctor is right. But drinking water just before does not help. You must drink water throughout the day. Avoid drinking or eating just before you run or upto 1 hour after your run. You can take few sips of water during the run though but avoid more than a glass.
