no I think withdrawal bleeding will occur your brown discharge is due to withdraw bleeding only I think you are safe

its good.Taking folic acid seems to reduce nausea and vomiting, which are possible side effects of methotrexate treatment. Birth defects (neural tube defects). Folic acid during pregnancy reduces the risk of neural tube birth defects.

Urine Pregnancy test should be done 10 days after missing your period. For example if your date was 10th, then do the test on 20th. Before that it can give false negative or false positive test.

Duphaston is progesterone hormone which does affect ovulation. If given after date of ovulation, after implantation it helps pregnancy but medicine as hormone should be avoided if pregnancy is otherwise normal.

Duphaston offers progesterone support .Your beta hcg level on D27 is low. You can repeat it after 7 days. If it is still less than 100 IU, no point in continuing Duphaston.
