I feel you should consult a doctor to regularise your periods and usg to rule out recurrence of cyst. Cysts do not generally interfere with fertility but it is important to have some understanding of ovulation and current ovarian status. Clomid is a good drug but do not start without medical supervision. First be sure about the factors mentioned

As you know it is a chronic problem so you should avoid regular pain killer, it should be taken only during periods or episodes of severe pain (nsaid is preferred) for rest of the time you should try natural remedies like hot fomentation etc. You can find natural remedies which are really helpful regards.
