Is it safe to mix a pinch of baking soda and lemon juice and wait until the fizz is gone and then add water and drink 1 glass every morning before brushing. I read that it neutralises acidity in stomach. And this will help relieve long term hyper acidity problems.

It is not a good practice to do so to neutralize acidity of stomach. If the acid secretion gets decreased to a great extent there would definitely digestive problems and malabsorption of nutrients. For hyperacidity you can consult me online on this site with an appointment.
