My 2nd last molar of upper jaw is paining with dimming intensity. I consulted a doctor he told me there is a very small cavity. Is that a reason for the continuous pain.

Check if any food lodgement occurs there. Brush twice and floss regularly. Don't take any pain killer and check whether pain increases at night if pain increases much more then get a radiograph (x-ray) done.
