I am currently Zoloft for depression. My dose was increased almost 6 weeks ago and I'm experiencing unpleasant side effects from the medication. I'm having more bowel movements per week than I typically do. My family doctor is out of the office until Monday. Would it be safe for me to stop the medication completely until then?

There are better alternatives, kindly consult a psychiatrist as zoloft (sertraline is an SSRI) and serotonin is also in gut and produce intolerable gut side effects in few, and compared to GP a psychiatrist would be able to get a better medication for you. All the best.
